Did Vishnu obtain a boon from Lord Shiva according to the Mahabharata?
Yes. Lord Vishnu himself had granted a boon to Rudra yugas ago that when he incarnates on earth, he will worship Rudra and obtain boons from him.
Rudra requests a boon from Lord Vishnu and Vishnu grants him the boon -
Told thus, Rudra said again, “ O Lord, give me another boon by which you will take a form with which you will worship me, bear me and get a boon from me, and as a result of that you will become the most worshipful among gods.
Vishnu said : For the sake of gods, I will take incarnations and then I will worship you and you will give me boons.
Chapter 73, Varaha Purana.
“Taking to their doctrine all the ancient demons will be averse to me in a moment. There is no doubt (about it). O very powerful Rudra, in my incarnations I too shall worship you in every age to delude the vicious ones. Having upheld this doctrine, they will undoubtedly fall.”
Chapter 235, Uttara Khanda, Padma Purana.
To fullfill this boon, Vishnu assuming forms of Rishi Narayana or Krishna worships Shankara.
2. Another reason explained in the Mahabharata itself is that Lord Vishnu worships Shiva because Vishnu himself is the antaryami (inner soul) of Shiva -
Vishnu is the illustrious ones soul and and Bhava’s infinite energy. That is the reason they could not bear the touch of Hara’s bowstring.
1174 (24), Karna Vadha parva, Mahabharata.
From one yuga to another yuga, know that Narayana is always present in his atman. O Partha! Therefore, if Maheshvara, the god of the gods, is worshipped, that is the same thing as the lord god, Narayana, being worshipped. O descendant of the Pandu lineage! I am the atman of all the worlds. Therefore, I single-mindedly worship Rudra as my own self.

So when Lord Vishnu worships Shiva, he is indirectly worshipping only himself.
